To set up nameservers you need to setup DNS glue with your domain registrar. First make sure the hostnames (ie ns1.server1.mysite.com) resolve to the correct IP, then login to your domain registrar's control panel and configure the nameservers from there (how you do this is dependent on your domain registrar, but if you have trouble you can e-mail them for support).

In order to have name servers for your secondary website, you can either use the same name servers as ns1.mysite.com and ns2.mysite.com OR register new name servers as ns1.seconddomain.com and ns2.seconddomain.com You can use the same IPs for the new name servers as you use to the first 2 name servers. Regards.
