I think MySQL problem, please look over my configurations

My server whenever it is loading a site that uses MySQL, it takes a long time to load, 10-20 seconds. Server load is under 3. This is a Quad-core server with 8G RAM.

Try to check the processes using command, # mysqladmin proc stat
